Look at real life. People have wars over religion. And you want to bring that into a
game? It's bad enough to see racism and violence over religion in real life. Bringing it into an escape from reality isn't the best thing to do. There might be guilds devoted to killing other religions, constant racism, etc. Use made up religions instead, to avoid this.
