Don't know if this helps any but seems to be limited to layers 1 - 3. Other layers (0, 4+) seem to be rendering fine.

Edit: Also, it happens on both type 0 and type 1 tilesets.

Edit: Scratch that, it's any tilelayer that has both transparent and partially transparent tiles. If the layer is all transparent or all opaque tiles it wont show any black tiles.
