You might understand the story better if you read the story. :P The story made complete sense once you read the descriptions of each character and finished the story mode with each character. It is then when things start to tie together. But it is also good that you got confused by the story, 'cause if it made complete sense to you the first time around, it wouldn't be much of as story, now would it? A quality story for a game would have what any classic literature would have: dramatic irony, characters with depth, back stories, etcetera etcetera and of course, etcetera.
